Hypothesis Formation and Qualitative Reasoning in Molecular Biology
نویسنده
چکیده
My Ph.D. dissertation describes an investigation of scientific reasoning from a computational perspective (Karp 1989).1 The investigation focuses on a program of research in molecular biology that culminated in the discovery of a new mechanism of bacterial gene regulation called attenuation. In the first phase of my work, I performed a historical study of this program of biological research in which I reconstructed the different theories that the biologists possessed at different points in time and then analyzed the differences between these successive theories. In the second phase, I developed a qualitative biochemistry for representing theories of molecular biology. In the third phase of the research, I constructed a machine learning program that solves some of the hypothesis-formation problems that the biologists solved during their research. Hypothesis-formation problems occur when the observed outcome of an experiment conflicts with the outcome predicted by an existing scientific theory. The problem is to modify either the theory or the conception of the experiment such that the prediction agrees with the observation. This statement of the problem assumes that we are able to represent a scientific theory in a manner that allows a simulation program to use the theory to predict experimental outcomes and that allows a hypothesis-formation program to reason about the theory to understand why its predictions are faulty.

The battery for assessment of clinical reasoning in the Olympiad for medical sciences students
Clinical reasoning is not only a critical skill in medicine, but also central to the clinical practice. Considering that there is no method of assessing clinical reasoning based on the theoretical framework of medical expertise research, we could approach assessment in an innovative way taking the model of clinical reasoning as a guide. In this model three major components of clinical reasoning...
متن کاملBioSim: A New Qualitative Simulation Environment for Molecular Biology
Traditionally, biochemical systems are modelled using kinetics and differential equations in a quantitative simulator. However, for many biological processes detailed quantitative information is not available, only qualitative or fuzzy statements about the nature of interactions. In a previous paper we have shown the applicability of qualitative reasoning methods for molecular biological regula...
متن کاملPseudohyphae formation in Candida glabrata due to CO2 exposure
Background and Purpose: Formation of pseudohyphae is considered a virulence factor in Candida species. Generally, Candida glabrata grows as budding yeast cells; however, reports illustrated that C. glabrata could form pseudohyphal cells in response to some stimuli. In this study, we provided insight into the ability of C. glabrata in forming pseudohyphal cells under different levels of carbon d...

متن کاملO-10: Formation and Molecular Composition of The Sperm Head to Tail Coupling Apparatus
Background According to a worldwide survey in 2010 infertility affects 48.5 million of couples. In roughly half of the cases infertility is provoked by the male mate. Thus, a significant percentage of young men are infertile but the underlying causes are mostly unknown. Male fertility and reproduction success critically depends on proper formation of the mature sperm. Transmission of the geneti...
